My friend had the same issue, it ended up being his throwout bearing...

But it could possibly be an internal bearing as well!

it sounds like a throw out bearing.. another sound to watch for in the transmission is the imput shaft bearing...i had mine go out.. seriously it sounds like you have gravel in the transmission bouncing around. it sounds exactly like a gravel..the sound goes away when you push the clutch in.if you can pull your transmission your self. pull it and take it to be rebuilt, in the long run its the best idea. it ran me exactly 700 to rebuild my ls tranny. it would have cost a 1000 but i had my transmission pulled else where. i also had a new clutch and flywheel and rear main put in..

hey. i think it does sound like it has gravel in it but im not sure. the motor and trans was from my buddies old integra because he got hit on the passager side of the car where the trans was. so he said after that the car started to make the noise. so i was wondering if it was anything easy that i could fix without ripping out all the internals. i would get a lsd trans instead of rebiulding mines.
